flashing cursor glitch

hey

got an annoying pop-up virus recently (thousands of pop-ups whenever online). it seems to have stopped, but the cursor arrow is now flashing the egg-timer about once every four seconds, like the comp's trying to process something.. anyone know how i can stop this (pref without downloading software)? it's not my computer you see..
