This is because males keep producing new sperm evreryday and those which are not ejaculated, are either digested by the body, or excreted via the urine. However those excreted are in very minute amounts. You'll be surprised what you can see under a microscope in a urine sample by the way.
When you mention semen, I'm guessing you meant the mixture of sperm with some whitish yellowish fluid? But from my understanding, semen is produced by the seminal vesical or the prostate glands for few purposes. They are not sperm, they facilitate the movement of sperm during ejaculation by offering lubrication, they contain enzymes to help thicken the mucus within the vagina to prevent sperm from leaking back out, they provide nourishment to the sperms, they neutralize the acidic pH in the vagina, etc etc etc.
Pain of the urethra, is almost always caused by bacterial or viral infection. I sure hope it's not some sexually transmitted disease, but it can be caused by a multitude of reasons. But I'm very sure however, it cannot be caused by semen left in the urethra. You should consult your doctor as soon as possible is the pain persists longer than a day. good luck!
