My house and my partner's are worth about equal. I have no mortgage but my partner has a mortgage for the half of his house that he had to pay his ex wife on divorce. If I move in with him, sell my house, and pay off his morgage and become joint owner of his house, will I have to pay CGT?

No.

You don't pay CGT on any gain in value on your primary residence.
