I assume the traditional system of President, Senate and House of Representatives collapsed at the time of the American Civil War of the 1860's, but what system did both sides adopt for the duration?

South Georgia, Mississippi, Alabama, Georgia, Louisiana and Texas seceded from the United States and became the Confederate States of America. Jefferson Davis was sworn in as President. Although he had a cabinet of "ministers" there was no senate and congressmen as such.

Abraham Lincoln was sworn in as President of the United States and the Government system continued as it had prior to the Civil War.

This is what I believe happened.
