I guess the v/unit is a cupboard with a worktop with a basin sunk into the top?
Why does the WC meet the unit? They're normally separate items, standing alone.
Unless you mean a back-to-wall WC with a concealed cistern?
What's not flush with the wall? A cupboard or the WC porcelain?

Ok Lilac. So the WC pan isn't fitting flat against the cupboard housing the concealed cistern?
Rather than pile loads of silicone (sealant) in the gaps, it's always preferable to pull the cupboard away from the wall enough for the pan to fit tight to it. Any filling pieces or sealer should then be put between the cupboard and the wall. That's usually the way to go.
