Windows 98 Registry problem

Windows keeps automatically restoring old backups of my registry for me when I don't want it to. When I boot up, I get a blue screen (like scandisk) that says 'backing up registry' and 'restoring system files' before a message which says something like 'we found a problem with your system files and have restored a good version of the registry to fix it'. I can't run programs I recently installed, and have to keep rearranging my desktop so it's how I want it. Unless I backup the registry every time I shut down. I can't see why my system files would be corrupt, especially on days where I haven't installed anything to my knowledge. The problem started with it happening about once a month and now its almost every day. Has anyone else had this problem, or know how I can fix it? Oh yeah, and I scan the whole drive for viruses regularly, and it doesn't come up with any.
