Tax Return. Do I Have To Pay If I Disagree

Just finished online return,
The calculation does not seem to have taken account of the loss made on my self-employment.
So they are asking for 1/3 more tax than I think I owe.
What happens if I just pay what I think I owe.
The form says they may take 72 hours to check my form, which would take me past the deadline

Well yes, woof. But that wasn't what I meant. To meet the deadline I had to pay before they had a chance to check the form - I wondered what would happen if I paid part, then the rest when they'd replied.
I went back online the next day and found the box that I hadn't ticked, so what it said agreed with what I thought.

it has always been "pay and argue" in olden days and now
I always paid up front etc and yesterday got a notice that I was out by £120. yeah 31 Jan....
Paid this morning and not sure if I will get a late-payment fine.
If you have made a loss on self employment - what are you setting it against ? or do you say it is a loss and they say it is a profit which can be taxed?
( latter case the loss you are claiming probably isnt claimable )
anway pay and appeal and good luck if you find anyone in the tax office who knows piffle

I was setting it against other income. There was a box to tick which I hadn't seen until I checked the next day. Moral is do the form in plenty of time. Actually I started a month ago but the answer it came up with them was so much less than I thought I owed that I didn't file it, meaning to come back later.
