I have moved 20 miles from my childs secondary school, however, her dad still lives in the catchment area. We share 50% custody of her, so in this case is she entitled to stay at the same school as questions are being raised as to where I now live. I work within a mile of her school therefore I travel through every morn anyway for work and, on the nights she is with her dad, I collect her and take her to school. Should this cause the school / ed authorities any concerns? I have transferred everthing to do with schooling to her dads address as she also has SEN and has a statement.

No, it shouldn't bother the Authority. If your child has a Statement, the catchment area isn't really an issue - it's a legal document, the choice of school placement is the parental choice even if they decided to get narky, you can use the Statement to clobber them.

She's staying with her father during the week, she's attending school every day, as long as she's safe & well and showing no signs of distress at the change in her situation, there shouldn't be an issue.
