electrical problems with mondeo 2001

Since owning this car (3 yrs) there has always been a problem regarding the discharging of the battery. I have since changed the alternator and this has stopped the dicharging problem. I have now got a similar problem, as my battery warning light comes on and off whilst driving. I have had the alternator tested and this is running perfectly well and is indeed charging the battery, so does not seem to affect the battery usage (i asked for some advice from the garage and they suggested it was a problem with the alternator plug. This problems has indeed been detected and the plaug at the rear of the alternator is loose and when wobbled, the battery warning light goes off. ok... now this is the part i cannot understand and think that maybe it could be linked with the above problem. my lights are now starting to pulse, interior pannel, rear and front lights and internal lights. I have tried to rectify this problem by bypassing with wire (a suggestion found via the net) from the battery to the alternator. this worked for a while but the pulsing light problem is now back along with a slight stalling (engine jolts) in the engine when driving, which is recified when i lower the revs whilst driving by changing gear..... I am coming to my wits end witht he electical problem with this car and any advice would be greatly accepted.
(please do not suggest i go to a ford dealer as this would cost me a bomb and i cant afford to do so hense doing all this work myself :)....)

I can teel you that it has something to do with "Smart Charge"
I've also read that earth wires are to blame but it hasn't fixed mine.
Doesn't it drive you mad specially at night.
