One of the meanings of 'suit' is that something is right or fitting. Someone might say to a woman: "Red suits you"...ie she looks good and 'right' wearing that colour. 'Suit yourself', therefore, means 'do what you think is the right thing for you'. It's often used in situations where the speaker thinks the other person is actually making a mistake, however! The earliest recorded use of the phrase is in a story by Rudyard Kipling from the 1890s.
Suite yourself and suet yourself mean to act like a sofa and a pudding respectively.
