I think if you read it is as a double definition, but admit i didn't see it either
But no connection to New Testament and I don't think the crossword is cryptic.
head = JOHN because they are both synonymous with toilet

man in the new testament = JOHN - follows Matthew, Mark, Luke
Head = john
man in NT = john

I don't like it either just trying to see it!
I thought it was cryptic though, and 'head' to misdirect you to 'chief' or similar
It's a perfectly sound double-definition clue - which I explained about 10 posts ago! Nothing to do with J the B.
