Best Route Into London During August Trains Works?

Hi!
This is question for experienced London commuters. I'll be travelling from the Southampton area to the London eye area one day in August and I'm trying to see which is the best route/mode of transport. I'll be going during off peak hours but coming back towards the end of peak hours. I've seen its best to avoid Clapham Junction and Waterloo. There is the possibility of driving as close as we can get and then catch the Tube etc but I was hoping someone could point me in the right direction about what would be the best way of getting there? Why have you been told that it's best to avoid Waterloo? Are there engineering works scheduled?

To avoid Waterloo mainline station travel instead to Paddington, which takes around 1½ hours from Southampton including a change at Reading.

From Paddington EITHER take a Bakerloo Line train to Waterloo OR take a Circle Line train to Embankment (and walk over the bridge to get to the London Eye).
