I was in Kenya in August and at night it was quite cool really even though roasting during the day, whereas in Nigeria it was hot all the time. Why is this?

I can only take a guess but Kenya is on the east coast of Africa and Nigeria is on the west. Given that Africa is such a big continent there are likely to be huge differences in temperature and winds on each coast.

For example, from rough measurements on Autoroute, the UK is approximately 300 miles across (and has differences in temperature due to prevailing winds and rainfall, etc.) The distance from Nigeria to Kenya is approximately 1800 miles. Large temperature differences will also occur related to distance inland.

I don't know the land use types in each country (i.e. if they're both desert) but if these differ this will also affect the night time temperature.
