As far as I know it's just a made up name. It's an American kids' song which introduces alliteration. I don't think there was ever a real John Jacob Jinglehiemer Schmidt.

http://www.niehs.nih.gov/kids/lyrics/john.htm I have also heard the fifth line of the verse as beginning with the words, "HEY! John Jacob..." instead of, "There goes John..." I prefer it with the "Hey!"!!
