Sheff United (I think the season before) lost to Arsenal in a 3rd round tie, but the game was replayed at the invitation of the winning team due to a controversial incident that led to Arsenal scoring.

On the subject of bizarre FA Cup exits, Linfield of the Irish League met Nottingham Forest in an FA Cup replay in Belfast in 1889.
The home side won 3-1, but unbeknown to the crowd, the game was being played as a friendly only, Linfield having already decided they didn't want to progress in the competition, as they would have faced a no-expenses-paid trip to Chatham in Kent to play the next round.
Needless to say the crowd were not happy when they found out.
