Converting Pdf Files To E-Books

We've hit on a problem at work with creating e-books (Kindle and tablet) from pdf files. Our designer is using Quark 5 to lay out pages and create print-ready pdfs. When the books are printed, everything is fine and the pages look great.

But when the same pdf files are sent to the conversion house to be made into e-books, every now and then at the end of a paragraph, apparently randomly, several words will run into one as though there were no spaces between them. Looking back at the pdf, and then the Quark files, and then the author's original Word files, everything looks fine and the spaces are all there.

Any tech experts out there who might be able to help, please?
