chkdsk...only gets part way through....??

im on vista and yesterday i started getting a litttle warning triangle popping up telling me all sorts of files were corrupted (and my internet was going very sluggishly too) and to run chkdsk...so i did....but it just got to 2 out of 3 checks and only 25% through that before stopping and starting up the computer... this has happened about 4 times now... and the warnigs still appear
the computer actually seems to be running fine, other than these popup and sluggishness...
one of the warnings is for my msn...yet that works totally fine too....
i tried to do a system restore...but it wont let me becuse there are errors on the drive and they need to be fixed before i can run it...and again tells me to run chkdisk...
so, anyone any ideas whats wrong ?
(i havent installed anything new lately)
