As emeritus says, The Magpie is the most noted. However, be prepared for a long wait. I was there on Sunday 22nd September. It was a glorious day and the town was packed. The queues for The Magpie (both take away and sit and eat) were horrendous. We spoke to a couple who were nowhere near the front of the takeaway queue and they had been there for thirty minutes. It may be better now the good weather is done but there are a number of other good fish shops nearby which I'm sure must be equally good whilst not enjoying the same reputation.
From a recent post by the Sainted Mrs O :
"If they want to push to boat out I would recommend the Magpie - it is as good as everyone says.
If they want take away food they should go to the Railway chippie which no tourists know about.
As they approach the traffic lights into Whitby (we only have one set) they should go straight ahead - it is a small road marked Local Traffic Only. Where the road bends to the right after 500 yds they should go left. On their right is a row of terrace houses and the Railway chippie is the last terrace house. They are brilliant and under a fiver. "

To add to what people have said:
The Magpie does not have much of a queue at this time of year
Trenchers is now owned by a chain and the standards have slipped
On same road as the Magpie (50 yards before it) is the Quayside fish restaurant which I can recommend
There is not much happening at this time of year but the last weekend in October is Goth Weekend which is worth coming for. Unfortunately you would not find accommodation within 20 miles as it has all been booked up for months
For a laugh, a visit to the Dracula Experience is always good
The Lifeboat Museum (free entry) on the road to the pier is worth a look
The Whitby Museum in Pannet Park (open Tues - Saturday, nominal fee) is simply brilliant. It is so bad it is good. Where else could you see the severed hand of a criminal next to a display of knitted Spanish doll toilet roll holders? There is a whole section devoted to Captain Cook that contains nothing to do with him. For example, there is a spear from an Hawaiian island that Captain Cook may have sailed past
