only option seems to be BA. Go to http://www.britishairways.com/travel/home/public/fr_fr there's only 1 flight a day (from LYS mid afternoon), and by inputting 2 completely random dates for later this month I got a quote of EUR262.00.

I went on the Manchester Airport website and found a return flight to Lyon for 229 direct, or cheaper if you go via Amsterdam or Frankfurt.

Conversely, there is a Lufthansa flight from Lyon via Dusseldorf for 230 or a direct BA flight for 286.

Jet2 will do Nice - Man. : http://www.jet2.com/homepage.aspx?lang=EN I know its not Lyon but may suit - book online and pretty cheap.

bmiBaby cover south of France - limite UK destinations though - they do offer Perpignan - Man. though : http://www.bmibaby.com/bmibaby/en/index.aspx

or just call Manchester airport and ask for companies that serve Lyon and then call them direct.

Nice and Perpignan are both around 4h drive from Lyon, or TGV can get you from Nice to Lyon in about 90mn.

Geneva is about 165km from Lyon and from there you can fly to Liverpool with Easyjet.
