I've been twice and both times I just trawled the net looking for good deals. Do look into flights into Newark aswell as JFK though. Newark is just across the river from New York and it takes about the same length of time to get from Newark airport to Manhatten as it does from JFK. My preferred choice of hotel is The Milford Plaza. It is just one block from Times Square, and whilst not a luxury hotel it is good enough for a long weekend, especially when in New York, as you tend to just use the room for sleeping!

Again, trawl the net for offers.
The taxi fare is extremely expensive from Newark airport to New York. Apart from the taxi fare, there are toll fares also. Stay away from Newark airport. I used Newark airport before trying to save on the ticket, and it ended up costing me much more.
You don't have to use a taxi to get from EWR to Manhattan - the express bus costs $15 and can get you to Grand Central in around 50mn.
Well I flew into Newark and used the bus to get to Manhatten, for about $13-15 dollars and got a taxi back to Newark for about $55-60 dollars. When I flew into JFK last year it cost 4 of us $15 each for one of those 'unofficial' taxis to Manhatten. It was also quicker by taxi to Newark than taxi to JFK..
When we went (very cheaply I might add!) we got our deal from expedia.co.uk. This got us direct flights (from belfast which are usually an arm and a leg dearer) and 6 nights B+B in a hotel near times sq.

We did the same as Spudqueen and got a "shared taxi" (basically a minibus) from Newark airport to Manhattan
Make sure you do read the reviews of the hotels on tripadvisor before you book though. Sometimes expedia put you in some terrible accomodation. It is worth paying the most you can for NYC hotels to ensure a good standard. Don't forget to try lastminute.com and ebookers.com too for their deals.
And you can also use the train from EWR to Manhattan. Take the AirTrain to Newark Liberty International Airport Train Station and from here take the AmTrack or NJ Transit to NY Penn Station which is at 8th and 31st so really close to Macys/Times Sq etc.
am going to NY too for 10 days have chose the New Yorker hotel reviews vary but i don't really care what the hotel is like you'll only be sleeping in it you'll be out and about sightseeing most of the time seems to be in a good location

recommend tripadvisor.co.uk and virtualtourist.com to check hotel reviews and tips of what to see and do!!!
i'm flying into newark and intend to get a express bus from the airport or the train
