My son has just found out that the company he has worked for for five years has not been paying his national insurance contribution. Also not paying his tax on his wages. He understood that they were deducted at source.
Will he be liable for this?

It doesn't matter if he received wage slips or not. The chances are the employer was making deductions and not paying it over.

This sounds a bit odd to me- I wonder if there is a misunderstanding somewhere along the line. How has he found out?
Did he never receive/ask for a p60? Did he never get a letter outlining his pay when he started?

Was it a small business, eg a small shop/pub or maybe a decorator or similar?

Small business. DWP contacted him. Verbal contract.

Was be self employed and didn't know it?
