1: Have you submitted semester fees?
2: Have you paid semester fees?

Depends what your wanting to say. 2 sounds more plain english if you mean have the fees been paid. 1 is ok if your asking if a cheque has been sent off
2, 1 is not valid at all, you do not "submit" fees.
You need an additional word in eitehr sentence. Have you paid THE semester fees or YOUR semester fees.
