The word is military slang for 'kilometre', originally American. It most probably came from the movement of the odometer, calibrated in kilometres rather than miles in some military vehicles. In other words, at the end of each kilometre travelled, the gauge would 'click' over to the next number. The number of clicks, therefore, equalled the number of kilometres, so it's likely that the word was transformed to take on the new meaning.
There is also Dead Man's Click whereby you have been blazing rounds off left, right and centre without counting the amount of rounds you've used.
When the magazine is empty you get a stomach churning 'click' because you should have changed mags with one round left in the chamber.
This is usually the part where the Instructor/Directing Staff tells you that you're dead!
