i'm over in the USA on a 90 day visa waiver..i'm applying for a H-2B work visa..can i still travel back to the usa while my visa is going through?

I'm confused, you are in the U.S. but you say you want to travel back to the U.S. However, I would ask someone from your embassy the answer to this question because sometimes it differs depending on your nationality (but im guessing you are from the U.K.)

yes, i'm over in the usa but my 90 days are almost over...have i got to go back to the uk to file for my work visa?

Yes you have to leave by the 90 day limit.
