Does anyone know of a site or any other way to book and buy tickets for this sort of journey ? Any advice in general would be welcome. Starting point would be in or near Malaga.

I dont know about Spain but I once travelled from Austria to Birmingham New street station on a ticket........
I went to the station in Austria and asked for a ticket to England he asked me what station and I told him and he gave me a Ticket which included the ferry and information as to what stations to change trains, i.e Munich,Koln,Euston,and then home.

Start with looking at http://www.seat61.com - this site will give you loads of info. The coastal line is very fast but expect slower speeds if you intend travelling into the interior or towards Madrid. Rail europe do online / telephone booking - see seat 61 for link. In general the rail services are much better than UK and quite easy to understand.
As said, seat61 is a great site. Best bet would be Malaga - Madrid (2 1/2 - 3 hrs)
