My Mum is hoping to buy her council flat. It will be on a 125 year lease. Will she be able to pass this on to me in her will?

yes,
just as any leasehold property is OK to pass on in a will.

because a rise of flats all sit on the same land, no-one actually owns the land except the freeholder. The lease is the right to live in the property for however many years.
