I have papered a room with lining paper and filled the joints with flexible filler. Applied two coats of paint and all seemed well. Now however a month later I can see the seams darker than the paint. What can I do

Have to admit the filler was a surprise to me too, but I'm also surprised a couple of coats of quality paint didn't cover all below anyway. Can only suggest trying a further couple of coats. Preferable with a paint that boasts of it's covering ability on the tin.

Chances are that you will now always see the joins in the paper. You should have just put up the paper with butted joints then given it a couple of coats of paint. If the paper is butted well then the paint would have filled the slight gap. There shouldn't be any need to use a filler.
