The heat experienced when eating them is, basically, an allergic reaction because capsicum is actually a mild toxin. The seeds of the chilli are where the highest concentration of capsicum is found and, as the seeds are less easily digested than the flesh, they will pass through the body in tact. The blood vessels in the anus are extremely close to the surface of the skin, which is itself extremely thin, in much the same way as in the mouth. This is why the effecta of the capsicum are particularly felt on 'the way in' and 'the way out'!
