Is there any evidence (concrete or circumstantial) that Queen Elizabeth I ever saw one of Shakespeare's plays at one of London's theatres as was depicted in the film "Shakespeare in Love"?

No, and it was highly unlikely that she did. Shakespearian performances were more likely to be done in stately homes or just outside for the amusement of the Queen. Later monarchs would be well-known for attending the theatre-Charles II for instance.
