The marigolds have finished flowering now and are looking quite untidy in the garden. Do I have to leave them in if I want them to set seed or will they have done that already and do I pull the whole plant up or cut them at the base?

Yes, you have to leave them in until the seeds are fully set. After that you can cut the heads off and dry them off.
^ doing that, you might get a second flowering.
Mrs O will have something to say about marigolds, is she was here!
What I like to do is dead head them as the flowers start to fade, to prolong to flowering season. then on the 2nd flowering, allow them to go to seed and save some seed to sow in the spring and treat them as annuals
