In terms of being groundbreaking and innovative at the time it has to be Star Trek.It went where American TV wasn't generally able to go in terms of subject matter because it was SF.
In terms of format I would say that Stargate has the better format.Star Trek was sold as Wagon Train to the stars.Stargate has a format that can utilise all of Earth's mythologies and history and has an inbuilt explanation as to why people on other planets are humanoid.

I would rank them 1) Stargate.
2) Star Trek.
3) Star Wars.
Star Wars, everytime!
For me it would be:

1) Stargate (Atlantis)
2) Star Trek (Voyager)
3) Star Wars
Stargate SG1 is way out in front.
I absolutely loved it, the stories, the interplay between the characters, it was fantastic.
I still miss it but at least I can wattch the re runs on Sky.
I like Atlantis and Star Trek (especially Next Generation) but
the early Stargates when Richard Dean Anderson was in them, take some beating.
My choice would be:-
01. Stargate Atlantis
02. Stargate SG1
03. Star Trek TNG
04. Star Trek Voyager
05. Star Trek Enterprise
06. Star Trek
07. DS9
08. Star Wars

Atlantis - we saved carson beckett. :-)
1. Star Trek (TNG)
2. Star Trek (Voyager)
3. Star Trek (DS9)
4. Star Trek (OS)
5. Star Wars
6. Stargate (SG1)

...

958. Star Trek (Enterprise)
stargate atlantis is by far the best of them all
