They are different ways of saying "made" . "stir" refers to the action of agitating a liquid with a stirrer (could be a spoon) so you might for instance stir up instant coffee but would be less likely to use stir up for making brewed real coffee because you need to do more than stir the granules or powder into hot water. You can also talk about stirring up a batch of pancakes beacause that is actually what you do to make the batter, stir (or beat) the ingredients together.
Mix is about co-mingling two things, so not usually used for making coffee.
