The words are related, in that both come from the basic Latin word 'caput' = head. 'Capital' comes from 'capitalis' meaning 'chief/main' and 'Capitol' comes from 'Capitolium', the name of the temple of Jupiter in ancient Rome, Jupiter being the chief/main god of the Romans.
