Because I have so many, I risk getting dupes every now and then (and if I'm downloading from sharing apps I generally download more than one version at a time to allow for lost connections, etc).
Anyway, the main lot are in one folder (my music) but I download to another folder so I can properly tag, check for dupes etc. Once done they go in the main folder.

The only problems I have had with musicmatch were not technical ones - they'd basically upgraded the software and for the US market that was fine, but for me in the UK, the additions were irrelevent and useless. Consequently, in spite of being entitled to free lifetime upgrades (I've had it since version 3) I tend to use the latest UK friendly version I have. As you said, it is great for organising stuff.
