It will take you about the same length of time to travel to Manhatten as from JFk, and if staying near Times Square (eg the Milford Plaza) you can get the bus for about $13 which drops you off at the Port Authority Bus Station which is two blocks from the Milford Plaza. As you come out on the street you can actually see the hotel. Also when I flew into Newark we flew round Manhatten so had a fantastic view of the skyline (you could really make out the Empire Sate) and then banked round the Statue of Liberty - magic!
you're unlikely to get a flight to LaGuardia. If you can, as spudqueen says, go for Newark - in another state but actually quite close, and the buses are simpler and cheaper than from JFK. Taxis from JFK have a fixed rate ($45 I think) - but there's no limit on the taxi fare to get back there again. As I recall you can also get to JFK by underground train but I think a couple of changes are needed... anyway, JFK is a hassle, Newark is straightforward.
Im A Wiz At NY Airports Since Im A Virtual Airline Pilot For Delta Virtual And Say 1 Thing-EWR BABY!!!! Newark Is A Great Airport, Not Much Flight Delays,But Dont Get Flights That Arrive Late At Night Or Arrive Early, Since You Will Get Stuck In Traffic On The Highways And On The Bridges. Arrive Sometime Between 9:00 am And 11:00 am.
