If you fly to JFK you can take the Airtrain to link up with the subway for $5. It's a new monorail system which is very efficient and good fun. If you are staying in Manhattan you should take the Airtrain to Jamaica and get the Green subway to Lexington Avenue - right in the heart of the city. You can get a 7-day Metro card that you can use on the subway all day/every day ($21 last time I was there - great value). The only reason I wouldn't want to do this would be if my flight to JFK was a late one.

I agree with chazza - we always use expedia for trips to NY and find the site very good. We, too, are going in September and I've already had some good quotes for fights+ 3 nights in a hotel.
