Viruses and pop-ups

I recently installed an updated version of Kaspersky virus check, as my licence for the old one had run out. Less than a week later, I now have a trojan (Trojan-Clicker) on my computer, imported via a pop-up. However, I have Yahoo's pop-up blocker. Does anyone know if this would have become invalid after the installing of the second version of virus check? Also, does anyone know if the trojan can do my computer any harm once neutralised, which it has been? It can't be deleted, apparently. Thanks very much in advance.

NB The old pop-ups are still blocked so installing the new version hasn't caused them to be released.

Thank you very much, Fender!
Also try using Firefox so that you won't get the popups in the first place.
