I presume you mean the main focus dial in the center and the right eyepiece focus.

When you want to focus on something close your right eye and get it in focus with the center dial then close your left eye (don't forget to open your right eye and focus the right eye focus to get it pin sharp.

This compensates for any difference between both eyes.
